How do I change the color of nodes in Gephi?

Color your nodes by community Go to the Partition pane (on the left side of the Gephi window) and click on the little Refresh icon. From the dropdown window, select Modularity Class. Now the color of your nodes will change according to the Modularity Class.

When you start Gephi, the drag mode is enabled and let you drag nodes by keeping left mouse pressed and moving away. One can also select single nodes by clicking on them and keeping CTRL key (Command on Macintosh).

The nodes represent different entities (e.g. proteins or genes in biological networks), and edges convey information about the links between the nodes.

By default, the layout of the nodes and edges is automatically determined by the Fruchterman-Reingold force-directed algorithm [62] (called “spring layout” in NetworkX), which conducts a pseudo-physics simulation of the movements of the nodes, assuming that each edge is a spring with a fixed equilibrium distance.

How to do it…

1. Go to the Data Laboratory mode in Gephi.
2. Click on the Add Node button in the top panel. This opens the Add node dialog window, as shown in the following screenshot:
3. In the Label textbox, enter the name that you want to give to the new node. Once entered, hit OK.

1 Answer. There are a few ways to set the sizes of selected nodes in Cytoscape: While selected, you can open the Style tab and set a “bypass” value for Node Size (the third column of settings). This will override any default or mapped values (the first two columns).

Here’s how we go about selecting the nodes in Gephi:

1. To directly select a node and view its neighbors/adjacent nodes, click on the little arrow button towards the upper-left corner of the Graph panel, as shown in the following screenshot:

You must name the first column “Id,” but you may name the other columns anything you wish. You may also add as many columns as you wish.
